Pretty sure I can better my score, I missed at least one secret level and there might be another. Secret levels I've found:
2nd Streets level (leads to Secret OCP Offices) - when you drop down from the long overheard wire, press up at the first window in the building
Toxic Farm (leads to Secret Delta City under construction) - early in the level you can press right to go behind what looks like an impassable wall (a big toxic tank). Press up once in there
Secret Delta City under construction (leads to Secret Streets, a level select level) - this is the secret level from the Toxic Farm entrance above. Climb the 6th chain, go right, collect the 1up, go through the wall and at the end are some spiky things on the floor with a row of spotlights above them. Stand on the spiky things and press up
OCP Offices (leads to can't remember) - at the start of the level, there's an overhead pipe. High jump to climb on it and go left. The entrance is somewhere in there - but I couldn't remember where when I played it today
And I think there might be one in the brown-coloured base level. There was definitely a section I couldn't get into, but whether it's just dead space or has a secret entrance... will have a poke around later this week!
I knew about 2 of the secret levels (Toxic Farm and OCP offices) but thanks for pointing out the others! I also discovered the warp zone in the Toxic Farm secret level today. I'm going to have a look through the code and see if there's any more.

Would be interesting to know if there are more levels out there - doesn't seem to be something with a lot of info about it. The secret levels I've found are all ones from back in the day - I found the secret exit in stage 2 by accident and started experimenting, not sure if they ever made it into magazines of the time.
I haven't been able to find any more. There's an inaccessible section on The Secret Remote Base which has a door, but it just warps back to the start of the level. The next thing I'm going to try is finding the RAM value for the level number and manually changing that to see if there's anything else, but I doubt there will be.
