The chap who bought my MONTEZUMA'S REVENGE was having trouble playing his copy, so I had to do some trouble shooting. It turns out the game is incompatible with the Mega Drive controller, since once you start it up Panama Joe just keeps running left. If you plug in a Master System controller, naturally, it plays fine. I've had this experience with a few other games, too, so I thought I'd start a list here and update it if any of you know of games that will not function properly with a Mega Drive controller attached.
Games incompatible with the Mega Drive controller:

And you can modify a Megadrive controller so it does work, I did it myself with the Arcade Power Stick. Just put a switch on the wire for the Start button, if I remember rightly.

I can confirm Alien Syndrome for sure. Never worked right when using the Power Base Converter. Again, your character would just run constantly to the right. Sad really.

Like I said to my one friend using the converter: To truly be retro, you have to play the games on the system/with the controllers that were designed for it. Okay, so I said that to him to try and offload a couple of controllers(have about 10 pads..oy)..But it still stands true, dagnabbit.

I read that it's possible to make an adapters using 9 pin connectors and a hex inverter to make Genesis controllers or SMS light guns work with the Atari 7800, but I couldn't find instructions for an adapter that makes the Genesis controller work with the problem games of the SMS.

Do you know if any sites with detailed info on how to modify the Genesis controller for a switch so it can be used with the problem games like Alien Syndrome, Penguin Land, or Wonder Boy Monster Land? I would also like to know how to do an adapter, so I won't have to modify the controller itself, if possible. There's instructions on how to do a Genesis to 7800 adapter here. What would I have to do differently for a Genesis to SMS adapter?
