I think any 3D release would have been a good thing. Such a shame the library for the device is so small, it's a great bit of kit!

Sega could have done themselves a favor by offering a 2D mode in all of their 3D games. Not to mention continuing to support the glasses for their subsequent consoles!

They discontinued support because it was frankly a bit rubbish, headache-inducing and uncomfortable. TVs were also starting to become incompatible in the 90s (I guess starting with projection TVs).
As for why not have a 2D mode: peripheral gimmicks are often crutches for bad games, so the games may not have stood on their own. If the game actually needs the 3D to be playable, a 2D mode doesn't help. But in terms of the game, it's usually fairly trivial (just render every frame as the same side).

It would be possible to scan games' code for accesses to the relevant addresses to control the 3D glasses.

They discontinued support because it was frankly a bit rubbish, headache-inducing and uncomfortable. I disagree.... frankly, it was unsurpassed home 3D tech for a good 20 years. Comfort could have been addressed with a revision of the frames without needing to rework the lenses or adapter, and Sega was certainly cranking out a lot of peripherals once the Gen/MD era came along. But the amount of work involved in setting the apparent depths of objects and backgrounds in games, and setting them up well, is a lot to add in as an option.

Shutter glasses as a technology remained state of the art for a long time (I believe "active" 3D still works that way) but they need extra high refresh rates.

You can still buy and use the shutter specs. I picked up a much better set than the originals and they work perfectly with the SMS.

TVs were also starting to become incompatible in the 90s (I guess starting with projection TVs) Actually it was a great idea that back then just came too early (just like a lot of the ideas Sega had back in the 80's and 90's, they where way ahead of the time with some peripherals). With mostly 2D Games the effect those glasses have is mostly lost. When i bought the Deluxe edition of my Asus Geforce 3 Graphics Card back in 2002 or 2003 (can't remember) it was basically the same system, just a bit more modern (the glasses where really slim and lightweight) and of course with First Person Shooters, First Person Racing games, First Person....everything (Half-Life even had a crazy First Person Football/Soccer mod) it was awesome to use. I still remember being simply blown away the first time i used it on Unreal Tournament seeing Rockets and Flak Projectiles fly at me. It was totally awesome and a lot of fun. Of course it wasn't really great for competitive gaming (i learned that soon with Counter-Strike) but for casual/single player gaming it was really a lot of fun. I could see it working on the Sega Saturn for example with Sega Rally or Thunderhawk 2: Firestorm. Sadly it never really catched on and nowadays with the Occulus Rift being either Vaporware for life or see the light of retail someday but being bound to be another short-lived gimmick fad i doubt it will ever make a comeback.

The OR is due out after Xmas, besides Valve is releasing their VR unit in November.
Plus how can the OR be vaporware when they have released several developer kits. I've used both so far at gaming events and they are an amazing bit of kit, you do know you can buy them online?
You wouldn't be calling it a gimmick if you'd try one. Simply put its the future of gaming and even retro gaming with some of the stuff I've played, full virtual arcades playing ROMs.
