Nice video! In answer to your question about why the 3DS version was based on the Mega Drive/Genesis port and not the original arcade version - it was to facilitate the addition of 3D as part of the Sega 3D Classics series. The MD/Gen version already has the foreground and background artwork on separate layers for the parallax effect, so it was much easier to add z-depth. The arcade version does not, so it would have required the team at M2 to actually ... ahem... alter the original artwork and create multiple separate background layers.

I was doing a bit of background research on Altered Beast myself e.g viewing the translated Japanese Wikipedia page (the game was of course originally called Jūōki/獣王記). I found it interesting that the original back-story didn't appear to contain the resurrected Roman centurion part. In any case, some might have noted that Zeus is a Greek god, not Roman. In the original back-story, you were once part of a group of "beast warriors" who dominated the other creatures and angered Zeus by acting like gods, Zeus either turned them to stone or sealed them in stone shells, hence your breaking free at the start of the game. It also appears that the "lord of the underworld", your opponent and Athena's kidnapper, was not called Neff(as far as I know there is no Neff in Greek mythology), the bald-headed fellow doesn't appear to have had a name other than "the devil" or "the evil spirit", though his Rhino-man form appears to have been called "Sega van Vader"(like the recently deceased American wrestler Big Van Vader, who wrestled in Japan a lot).
